From what I know;
From the middle ages till the late nineteenth century, Japan was pretty much under control of the Samurai class, and Imperial decrees merely ratified the decisions taken by the most dominant warlord. Samurai continued to fight among themselves often claiming to be loyal to the emperor who had received wrong advice from his closest retainers. So this attitude basically made the emperor a pawn into whichever warlord had best access to them. But even the Shoguns' had to answer to the Shikken - so who can really say who had supreme power?

I dont know if this's what your looking for but that's my best answer.
